Sometimes you cannot fix how someone sees you. I have had boyfriend tell me I am "******* pale" and "weirdly tall" for a girl. Other men loved those qualities about me. You will want to talk about it now before it becomes a huge issue. Comments like that can stick with someone and make them less likely to be intimate and sexual with their partner. Ask him what he meant by it and how it made you feel. If it is not a huge issue, and you can let it go, then drop the subject. But I do not think people forget those things and even with a ton of body confidence, it can erode the physical trust you have in them. If you are concerned about it go to the gym, or try and tone up. Sometimes you just have to accept the way you look is the way you look, but you do not have to be with someone who makes you feel bad about it. Not saying break up, but do have a discussion about it.
