Today, I ran to the gas station at my work to get my boss and myself some drinks. When I checked out it turns out that the cashier was too lazy to separate the order and charged everything on my bosses card. Now I'm getting accused of stealing his money. And I'm out $9. FML.

Go back to the gas station and report the cashier. If he's to lazy to do his job properly than he shouldn't have it. Just explain to your boss what happened and hopefully he will listen.

OP here, I'm reply to #2 he had already taken my money and made it seem like I had paid for mine but he just never separated them like I asked. I always get the same things when I go there and it usually equals out to like $8 so I usually hand them $9 and tell them to keep the change. And as for my boss being understanding, I told him that it wasn't my fault and I even told him I'd pay him back plus more. He won't accept my apology and is stuck on thinking that I tried to pull one over on him.
